Radiator fan stopped working

1996 Honda Civic Coupe I recently put in a new head unit and speakers(idk if this is related). I made sure to disconnect the battery while connecting any wires. I remember one green plug that I left out because I didn't see anywhere for it to go(I just looked and there is an extra green slot on my old head unit). I also unpluged and took out my aftermarket cd changer. About a day later I drove about 40 miles on the freeway, picked someone up and started heading back when I noticed a little smoke and my temp gauge was high. The radiator needed about a gallon of water, I noticed the fan wasn't running. Some kind mechanic stopped and helped. He unplugged something by the radiator and put a piece of wire in the plug. So my radiator fan always runs. He said something about the fan switch and the thermostat. How can I fix it? Would it be a problem to leave it like this?
