'96 Mustang intermittenly misfiring/knocking

Year: 1996 Make/Model: Ford Mustang Conv. (base) Engine: 3.6L V6 Trans: Standard special note: I know little about engines or engine problems. Okay so it all started after I had a head gasket blow out on me and the radiator cracked, it was fixed, and then the problems started. After a few weeks I noticed the engine light came on and blinking so I went to Autozone and they told me I had 2 pistons misfiring, (2 & 6 i believe). So here's the details they intermittently misfire at no specific times. Usually lasts about a minute and then goes away. Extreme loss of power with almost no acceleration even if pedal is to the floor. I have replaced the spark plugs and wires to no avail. Also there is a knocking sound I hear only at idle, its a steady repeating knock and goes away when i put the clutch pedal to the floor. (I figured it might be related?) Well thats all I can think of and thanks in advance to any replies.

So, why aren't you bringing this problem back to the guy that did the head gasket.
