2006 Taurus - Check Charging System

I was driving my 2006 Taurus yesterday and the Check Charging System message flashed on a few times. I stopped at an auto store and had them test the battery and the alternator. The battery was good, but the alternator was bad. I purchased a new alternator from them and we installed it last night.
This afternoon, the Check Charging System message came on again. Any idea what we should look at next?
