there are two small captive check valves in the pump body, can someone tell me what their function is?

Also the check balls from the valve body, are 1/4" steel, all but one that appears to be delrin, or some type of plastic.
Is there a reason for one being different, or a specific location for this one?

Both the overrun clutch and reverse input captive check balls in the pump housing are for allowing air to escape from their circuits when fluid pressure increases during clutch apply. They also unseat when their respective clutches release to allow air into the circuit to displace the exhausting fluid.

Steel check balls are heavy and hard and will wear out the separator plate as they are banging around. I've seen quite a few where they were stuck in the plate.
Torlon check balls aren't as aggressive and seal better.
The rubber or elastomer check balls are just as gentle on the plate, but they reduce in diameter as they wear out.

Someone was in the transmission before you. From the factory all 8 non captive check balls where steel.

You're right some has been in it before, that is the source of some of my problems. This is not torlon, as I recall they are dark grey, this is white.
As far as the check valves in the pump, do you know where I can find an illustration of location & orientation.
