2006 chevy silverado 1500 5.3. It overheated and shut down, changed out thermostat and water pump, filled with coolant, it is still overheating within few minutes of starting. Can anybody help me out on what the problem could be?

Overheats a few minutes after it is started when the engine is cold? Was it low on coolant when it ran hot?
Chevy doesn't have a fail safe and shut the engine off when it overheats. If it shut off from overheating, that was because it got so hot that the engine was seizing or the fuel vaporized before it even reached the combustion chambers.

It was low on coolant when started running hot. The heater works and water pump is pumping. When starting with cold engine, it doesn't overheat but does run hotter than normal within few minutes.

It was low when checked meaning the first time? Probably. Why did you replace the water pump or just because you had things apart? Was it leaking?
Understand that cooling system is counting on being able to hold pressure as coolant expands. If it can't for any reason your boiling point isn't high enough for just hot areas coolant runs thru to do it's job.
If this can't hold pressure or builds up pressure right away like a minute or two felt by a tight upper radiator hose vs how it felt when cold it's either or combustion gasses getting into coolant which can't cool engine or the system is seriously compromised and can't cool itself fast enough to be stable. How hot is the real air temp the vehicle is in as it's been suddenly hot in many places and folks not used to seeing a temp reading go up sooner and they do normally.
Just need to know for now if it's really full of coolant and if pressure best if you tested it holds or not. Check the pressure cap too.
As Discrete said this thing stalling over an overheat suggests it was nasty way too hot enough to have cause some very serious problems,

I wonder if the ECT datastream PID coincides with what is on the gauge. Normally shouldn't overheat and/or run hot after a few minutes of running after its been sitting. Are there any trouble codes stored in the engine computer? When it is running hot is the air blowing out of the engine fan hot?
